ID Creationism and Bacterial Chemotaxis
Jonathan M's challenge can be found here:
http://www.evolutionnews.org/2011/09/engineering_at_its_finest_bact050911.html
And it is answered here:
http://www.ncbi.nlm.nih.gov/pubmed?term=evolution%20bacterial%20chemotaxis
1. BMC Evol Biol. 2011 Aug 16;11(1):240.
"Our findings explain several results from diverse bacteria and lead to testable predictions regarding chemotaxis responses evolved in bacteria living under different biophysical constraints and with specific motility machinery. Further, they shed light on the potential evolutionary paths for the evolution of complex behaviours from simpler ones in incremental fashion."
2. Appl Environ Microbiol. 2011 Jun;77(12):4105-18.
"Five batch cultures of Bacillus subtilis were subjected to evolution in the laboratory for 6,000 generations under conditions repressing sporulation in complex liquid medium containing glucose. Between generations 1,000 and 2,000, variants with a distinct small-colony morphology arose and swept through four of the five populations that had been previously noted for their loss of sporulation " [SERIOUSLY!]
3. BMC Genomics. 2010 Oct 20;11:588.
"Properties described by gene ontology terms identified in the overrepresentation analysis are often consistent with individual prokaryote lifestyles and are likely to give a competitive advantage to the organism."
4. Adv Appl Microbiol. 2009;66:53-75.
"The analysis of complete genome sequences from microorganisms that occupy diverse ecological niches reveal the presence of multiple chemotaxis pathways and a great diversity of chemoreceptors with novel sensory specificities."
5. Proc Natl Acad Sci U S A. 2010 Jan 26;107(4):1391-6.
"We show that the maximin response is the unique one that always outcompetes motile but nonchemotactic bacteria. The maximin strategy is adapted to the variable environments experienced by bacteria, and we explicitly show its emergence in simulations of bacterial populations in a chemostat. Finally, we recast the contrast of evolution in regular vs. complex environments in terms of minimax vs. maximin game-theoretical strategies. Our results are generally relevant to biological optimization principles and provide a systematic possibility to get around the need to know precisely the statistics of environmental fluctuations."
6. BMC Microbiol. 2009 Mar 16;9:56.
"Deletion of the second DUF439 protein had only minimal effects. HEAT_PBS proteins could be identified in the chemotaxis gene regions of all motile haloarchaea sequenced so far, but not in those of other archaeal species. Genes coding for DUF439 proteins, however, were found to be integral parts of chemotaxis gene regions across the archaeal domain, and they were not detected in other genomic context."
7. Mol Microbiol. 2008 Dec;70(5):1054-61.
"Class II CheCs likely function as phosphatases in systems other than chemotaxis. Class III CheCs are found in the archaeal class Halobacteria and might function as class I CheCs. FliY is the main phosphatase in the B. subtilis chemotaxis system. CheX is quite divergent from the rest of the family, forms a dimer and some may function outside chemotaxis. A model for the evolution of the family is discussed."
8. Proc Natl Acad Sci U S A. 2008 May 27;105(21):7500-5.
"Despite their complexity, the networks must be evolvable because of changing ecological and environmental pressures. Although the regulatory networks underlying stress responses are characterized extensively, their mechanism of evolution remains poorly understood. Here, we examine the evolution of three candidate stress response networks (chemotaxis, competence for DNA uptake, and endospore formation) by analyzing their phylogenetic distribution across several hundred diverse bacterial and archaeal lineages. We report that genes in the chemotaxis and sporulation networks group into well defined evolutionary modules with distinct functions, phenotypes, and substitution rates as compared with control sets of randomly chosen genes. The evolutionary modules vary in both number and cohesiveness among the three pathways. Chemotaxis has five coherent modules whose distribution among species shows a clear pattern of interdependence and rewiring."

Let's Talk About Sin
Rosh Hashana is almost upon us! Today, Rabbi Ephraim Z. Buchwald, Director of Jewish Treats' parent organization, the National Jewish Outreach Program, has chosen to speak about one of his favorite topics: SIN.
Sin is very exciting. Sin can be very meaningful. Sin could be very disastrous. The problem with sin today is that we have defined sin down. There is almost no standard for sin. Karl Menninger wrote a book entitled, "Whatever Became of Sin?" because people no longer think that they are sinning. Sin is very important. And recognizing sin is even more important. Its not so much the guilt, its really the healthy guilt. If you think you are doing something wrong, then there is a chance that you will change and become better. Let's say you overeat, or you don't eat enough or you are not sleeping. You are sinning against your body. Sin is not only committing sins against other people. You can sin against yourself.
The most important thing you can do is recognize sin. Not to explain it away or define it down, but to recognize it. That's what the sound of the shofar is all about. When the shofar blasts, we think about our lives and how it moves before us and how before we know it, its not going to be here any longer. Let's use our time responsibly. Lets use our time usefully. And even though you may not go to synagogue to hear the shofar blown each morning during Elul, think about that long blast, known as the tekiah sound. Think about the teruah blast, the staccato cry and wail. Think about the shevarim blast, the broken cry. Think about yourself and think about your life and think about how God has given us the gift of repentance. Use it well.
Wishing you a Shana Tova (a Good Year)!

Forrest Wilder on His Texas Observer Article "Rick Perry's Army of God"
Early backers of Perry's presidential run have heralded him as being behind the so-called Texas economic miracle, however many have questioned Perry's economic claims in Texas. Questions have also arisen over Perry's close ties to the radical-wing of the Christian evangelical movement. Last Saturday, Perry helped organize and spoke at a controversial seven-hour Christian prayer rally in Houston titled, "The Response: A Call to Prayer for a Nation in Crisis."
Interview with Forrest Wilder about The New Apostolic Reformation & Rick Perry
While the prayer session drew 30,000 participants and received national press, little attention was paid to the Christian evangelicals Perry worked with to organize the event. The Texas Observer has just published an explosive article titled, "Rick Perry's Army of God." It exposes how a group of radical Christians and self-proclaimed prophets from a little-known movement known as New Apostolic Reformation have been quietly pushing for Perry's presidential bid.

The Magic of Reality by Richard Dawkins
The Magic of Reality is released in hardback and audio editions on 15th September 2011. It will also be available as a stunning iPad App.
What are things made of?
What is the sun?
Why do bad things happen?
Throughout history people all over the world have invented stories to answer profound questions such as these. Have you heard the tale of how the sun hatched out of an emu's egg? Or what about the great catfish that carries the world on its back? These fantastical myths are fun -- but what is the real answer to such questions?
The Magic of Reality presents the real story of the world around us, taking us on an enthralling journey through scientific reality, and showing that it has an awe-inspiring beauty and thrilling magic which far exceed those of the ancient myths.
We encounter rainbows, our genetic ancestors, tsunamis, shooting stars, plants, animals, and an intriguing cast of characters in this extraordinary scientific voyage of discovery.
Richard Dawkins and Dave McKean have created a dazzling celebration of our planet that will inspire and amaze readers of all ages, and will entertain and inform for years to come.

Good Without God: Ethics for Freethinkers
What are humanist ethics? How do they differ from the religion-based variety? In the absence of a God, are there no absolutes? If there are, what are they? Or are all questions of ethics situational? If so, is that a bad thing? Do humanists believe in evil? And how should humanists move forward?
To answer these questions, the Secular Humanist Society of New York, New York Society for Ethical Culture, and Reasonable New York -- a consortium of rationalist groups that includes the Center for Inquiry-New York City -- presented a panel discussion on August 20, 2011, featuring:
* Michael De Dora, Executive Director, CFI-New York City

* Anne Klaeysen, Leader, New York Society for Ethical Culture
* Roy Speckardt, Executive Director, American Humanist Association
* John Rafferty, President, Secular Humanist Society of NY (moderator)

* one law for all, no religious exemptions from the law
* state neutrality in matters of religion and belief

The Gruen Transfer - The Pitch: Banning All Religion
'The Pitch' is a segment on ABC TV's 'The Gruen Transfer' where two ad companies compete to 'sell the unsellable'. Past example of selling the unsellable include invading New Zealand, compulsory euthanasia for the elderly, cosmetic surgery for children and introducing a parent licence.
This week, the two companies have to sell the idea of 'banning all religion'.
THIS IS A SATIRICAL SEGMENT. ABC TV and the ad companies involved do not think that invading New Zealand, banning all religion etc are actually good ideas.
Let's make religion history.

Elul and the Jewish Future
Both Muslims and Jews depend on the Lunar calendar. As Muslims complete their month long observance of Ramadan, a time when they fast and pray to God, the Jews enter the month of Elul. Elul is a very serious and introspective month that precedes the High Holiday period so we think about our lives and the Jewish future. Rabbi Ephraim Buchwald, Director of Jewish Treats' parent organization, the National Jewish Outreach Program, tells us about how getting stuck in Israel last week as the result of Hurricane Irene helped put Elul into perspective for him.
While staying in Jerusalem, Rabbi Buchwald utilized the brand new light rail train system every day he was there. The trains were packed full of people taking advantage of the free fares offered last week. People were carrying bags of shopping from the shuk (marketplace), bicycles and most noticeably, baby carriages. Even though people were packed together like sardines everybody got along and everyone showed respect to the parents pushing baby carriages.
To Rabbi Buchwald that spoke volumes. He believes it shows the people of Israel's commitment to the Jewish future. You don't have to be a parent to appreciate that. We can all be vicarious parents who support and teach children. That's Jewish future. The month of Elul for Rabbi Buchwald will be a very joyous month knowing that there is a great future ahead for us. He wishes you all a very joyous and meaningful month of Elul.
